Set the bundle product to Draft status in your Shopify admin. This hides the bundle from your store while preserving all your settings.
Step-by-Step
Go to Products in your Shopify admin
Find your bundle product (it has the title you gave it when creating the bundle)
Click on the product
Change Status from "Active" to "Draft"
Click Save
The bundle is now hidden from your store but still exists in MOD Bundles.
Why This Works
Bundles are regular Shopify products. Just like any product, setting a bundle to Draft:
Removes it from your online store
Removes it from collections
Keeps all bundle settings intact
Allows you to reactivate anytime
Reactivating a Bundle
To make the bundle visible again:
Go to Products in Shopify admin
Find your bundle product
Change Status from "Draft" to "Active"
Click Save
Your bundle will reappear on your store with all settings preserved.

Remove from Specific Collections
If you only want to hide the bundle from certain collections:
Go to Products → your bundle product
Scroll to Collections
Remove the bundle from specific collections
Click Save
Remove from Navigation
If the bundle is linked in your navigation:
Go to Online Store → Navigation
Find and remove the bundle link from your menus
Deleting vs Deactivating

Recommendation: Use Draft status for temporary deactivation. Only delete if you're sure you won't need the bundle again.
